Do I have to lay them flat in a container or can I pile them on top each other? And when I'm ready to coat them, how long before should I remove from the refrigerator?
Also, apart from walnuts and pastachios can you offer any more ideas for coatings.

I would not stack them on top of each other, this might make them stick together. I don't know what you're making them for, but I made some once for gifts and I put about three or four in a festive cupcake liner then wrapped with cellophane and tied with a bow.......
For coatings, I did a variety of nuts, powdered sugar, cocoa and powdered sugar mixed together, you can also make your own custom mixture by playing around with what you have. Try adding cinnamon to cocoa powder, or I have heard, but never tried, adding a dash of cayenne to the cocoa powder gives it a "kick". You can get away with stacking them, but they will stick a little and deform slightly, but if it doesn't bother you, go with it. I like to store mine flat until they are coated and chilled once.
I also like rolling some of mine in a mixture of cocoa and powdered sugar (sometimes even with a pinch of cinnamon). It's a very simple "chocolate lover's" truffle, and great for people who hate nuts.
